The Galacticos are without a host of players through injury, including Mateo Kovacic, Marcelo, Theo Hernandez, Jesus Vallejo and Karim Benzema.
Kroos now joins that list with a rib injury as Los Blancos look to turn around their staggered early-season form this weekend.
“Toni [Kroos] is unavailable, he had a rib problem after Wednesday and we won’t risk him,” Madrid coach Zinedine Zidane told a press conference.
“Hopefully he’s back with us on Tuesday (against Borussia Dortmund).
“Having injuries is always frustrating but over the course of a season this can happen and we must be able to deal with it.
“These things happen in football and right now we are in a bad moment, but I am very happy with how we are playing and what we are doing.
“La Liga has just begun and it’s a very long season, every team has bad patches so it is premature to rush to conclusions – we always have the aim of winning our next game.
“Coming up against Enzo? I am very happy for him of course but I hope he does not score – we will both aim for our respective sides to win.”
